Twilight is the final episode of Season 2.

Two men are killed in a car, one of which was in the Navy. The team are called in only to find that there is a bomb attached to the car and they run for it and Tony only just makes it out. They investigate this and Gibbs goes out for a coffee and meets Ari Haswari. Ari tells Gibbs how he is meant to kill him but if he can find a terror cell that he won't. Ari has left a bomb under the table and when he leaves Gibbs takes it and runs round the corner and throws it into a dumpster before it explodes. When he gets back to headquarters he finds that Tobias Fornell has already been there and told the team that Ari is after him. The director Thomas Morrow wants to talk to him and tells him that he is not following Ari but sticking to investigating the deaths of the two men. The director also puts Gibbs under protection under the authority of Kate. The whole team stay at headquarters that night. The following day they find that there is a terrorist cell planning to bomb several ships coming into port that day with thousands of people waiting for their families to come home. They also find that Ari is the leader of the terrorist cell and used the hands of one of the dead men to get access to a weapon that they activate. Gibbs phones Ari and Abby gets his position. The team race to an area with old warehouses in. Timothy McGee stays by the car to try to disarm the weapon and Gibbs, Kate and Tony go into the warehouse. There is a gun battle and they make it onto the roof where Gibbs has to shoot the control for the weapon to stop it as someone has shot through McGee's computer. Kate then sees a shooter about to shoot Gibbs and she jumps in front of him and takes the bullet. Gibbs and Tony kill the shooter and then go and see whether Kate is OK. The bullet was caught by her vest and they stand her up. Ari gets onto a roof top a couple of buildings away and gets a clear shot and kills Kate just after they have stood her up. It finishes with Tony and Gibbs trying to see who shot Kate and where from.

When the car explodes, a flaming tire rolls towards Gibbs' head- but it came from the opposite direction of the car, and rolled towards the car it supposedly came from.
